While ninjas may be trained killing machines, pirates win on the badass scale. A ninja could appear in a puff of smoke, fling 20 shuriken at the pirate, and then twirl around in an intricate dance of flowing kung fu...
But the pirate would just take it like a man (even if it's a female pirate), step forward, rip off both the ninja's arms at once and string him up with his funny little belt.
I vote Pirates.

The Art of the Ninjutsu isn't just Assassinations, infact, it was meant more for survival purposes of avoidance of detection and misdirection. It was souly used throughout Japan during its more violent era's as Information Gatherers. The imaginations of Japanese Citizens and Samurai Lords blew their capabilities, numbers and training way out of proportions, and their still not getting a fair representation with some of these more colorful games and anime out right now.
Pirates where sometimes highly trained sailors who pillaged and raided the trade lanes between Europe and the Americas under the authority of their respective Empires (Britain, Spain, Portugal) so long as that said empire got a cut in the loot that they gathered. Over time, it was both greed and the lack of their usefulness that brought them to the criminal 'heroes' they have been romanticized into.
Either case, Ninja would rock-the-Pirates' Socks, long as they where on land.
